Homeopathic remedies promote the growth of different types of good gut bacteria.

“The administration of a well selected remedy, or where appropriate the indicated bowel nosode, stimulates the intestinal mucosa, bacteria from lactose fermenting to non-lactose fermenting and these new forms then appear in the feces as part of the elimination process.”
John Saxton (veterinarian and homeopath) experimented with animals by giving them different remedies as they needed them, he then checked the animals' feces before and after the dosage of the remedy. He found that the animals gut bacteria changed after the homeopathic dose and the animal began to improve with the remedy.
Saxton found that certain remedies activate or promote good gut bacteria. The good bacteria in turn “fight” the bad bacteria and become more populated within the gut thus improving gut health.
Coincidentally, when a homeopath is selecting a remedy, that remedy is matched with your ailment or remedy picture. Taking this well indicated remedy promotes the good bacteria that helps the body heal itself through the promotion of good gut health.
